Building it today (2.4.2), all bowtie2* programs were installed in /usr/local/bin. Replacing make prefix=/usr by make PREFIX=/usr fixed it.

Yep. I just noticed that too. I'm in the process of gathering the logs to submit an issue about it to their project on github.

Now with 2.2.9: http://pastebin.com/NQ7B1GVK It seems that despite their claims, tbb is still broken.

Could you please upgrade to this? http://pastebin.com/KxWVwcG2 arch should be ('x86_64' 'i686') instead of ('any'), since this is a compiled package. Also, it is better to add prefix="/usr" to the make install line so the binaries are installed in /usr/bin instead of /usr/local/bin Thanks!

@decryptedepsilon: I don't have time to maintain this package anymore, so you can adopt it if you want.
