The cross-fade with black colors seems to happen only for PNG images that have the alpha channel enabled.
Manually removing the alpha channel fixes the problem, and avoid having to use JPG, so there's no lossy compression of original image.

Seems to be a bug where the <from> image is not loaded, so the wallpapers do a slow cross-fade with a solid black color.
A workaround would be to convert all the .PNG images to .JPG, I think recent version of GNOME only supports .XML transitions for .JPG images and not .PNG.
