I have a package which merges this with v3 and does all the build checking over at https://aur.archlinux.org/packages/hmmer3-2/ .

Binaries probably need to be distinguished between hmmer2 and hmmer3. Interpro-scan uses both at the time of this writing.

Hey, finally got my university to add the repo, and changes have been uploaded. Code here: https://github.com/MichiganTech/hmmer/tree/2.5j
Apparently there was buried multithreading support in there, too. That is now enabled by default.
I'll try to upload to upstream, but the guy is very hard to work with.
