Also, the compilation for the extensions failed in Linux 4.5.4-1 with the following error: Commenting the part about the extension in the PKGBUILD solved the problem for me as I don't need any extensions.

The RNA structural alignment feature is incompatible with gcc 4.8.x and above Even if compilation succeeds, the result can be incorrect.
I just uploaded 7.149-2 which is compiled by clang and works correctly, as far as I can see.

Regarding the double man page - *in my opinion*, keeping the system neat is the users' job, not the program developer's. If one tries to anticipates all the crazy things users do and prepare the software for all that... where will it end? But he's upstream, so he's the boss. =-)

Time to bump the version again...
You can also remove the "rm $pkgdir/usr/lib/mafft/*.1" line from the PKGBUILD as it is no longer necessary.

I don't have problems with the network but the binaries do not appear to be installed in the "correct" location. When attempting to run, I get:

correctly installed?
mafft binaries have to be installed in $MAFFT_BINARIES
or the /usr/local/lib/mafft directory.

I've tried setting $MAFFT_BINARIES to /usr/bin/ or /usr/lib/mafft/ but it doesn't work for me.
