would it be possible to add the armv6h architecture by default? I'm installing on a pi and with every update need to adopt the PKGBUILD file manually..

Due to a hard-coded Curses constant in Mutt, Sidebar lied about its size.
During that lie, someone else told Sidebar to refresh itself.
Sidebar got confused and promptly vanished!

It seems to have been an issue with my config. After some time, I've been able to isolate the option responsible for this - it's "set mail_check = 0". It seems that the sidebar has a problem with this.

I've compiled the exact code you're using with all the same options, but I can't reproduce the problem.
I checked the code and I cannot see what's causing this (that has been introduced in the last update).
But that doesn't help you.

So...

Please can you try the following and test after each one:

1) Rebuild the code from scratch.
Just in case a stray cosmic ray broke the build.

2) Create a config file "test.rc" with only the lines below (plus your mailboxes commands).
Then run: "./mutt -n -F test.rc"

set sidebar_visible = yes
set sidebar_width = 24
bind index,pager \CP sidebar-prev
bind index,pager \CN sidebar-next
bind index,pager \CO sidebar-open

3) If 2) works correctly, please try: "./mutt -F test.rc"
Use the system config in /etc

4) If 2) works correctly, please try: "./mutt -n"
Use only YOUR config

Also, opening a message has similar effect to sidebar-open, i.e. the sidebar disappears afterwards. When the sidebar is shown and I delete a message, it is highlighted in red and the corresponding row is shifted to the left side, thus overwriting part of the sidebar. Something is very wrong here, have you figured out anything @flatcap? Let me know where I can help.

Hmmm... Not much code changed between NeoMutt 2016-05-30 and 2016-06-11.
When you say "disappears", is it either:
"Not there" -- Index panel is flush to the left-hand side of the screen
or
"Not painted" -- No sidebar, but there is a big gap on the left
