The general convention these days is that packages should avoid creating files in /etc. Default config files should be placed in /usr/lib or /usr/share. This convention is exemplified by systemd, which puts unit files in /usr/lib/systemd/system and lets you override them with system-specific configuration in /etc/systemd/system.

After further inspection it looks like you are right.
/etc/netdata/python.d
is empty by default so I will move the config file to/usr/lib/netdata/conf.d/python.d/

That's a good question. The netdata package does create netdata.conf in
/etc
and it makes sense that you would want to edit the config file. Honestly I do not know why you would want config files in/usr/lib

Shouldn't the config file be placed under
/usr/lib/netdata/conf.d/python.d/
rather than/etc/netdata/python.d
? All default configs are normally placed in/usr/lib/netdata/conf.d
.
