otherwise this is kinda of useless. It would be really helpful for everyone to have font-antialiasing.

I think you pasted wrongly the protege.desktop. Check again the pastebin. The file in the package has html code that shouldn't be there.

Additionally by reading the PKGBUILD I found _veralt isn't needed anymore since it's the same with _ver. So delete _veralt (line 12) and also replace _veralt with _ver in lines 32 and 34.

Finally once all this is done don't forget to bump one packaging version up so that pkgrel=3

How about adding a desktop shortcut in the start menu since it's a desktop application?

I took the icon from:
Converted it into PNG with 'convert' command (from imagemagick):
Created a .desktop file:

Save the .desktop file as protege.desktop and the PNG as protege.png in the protege package folder

In PKGBUILD in package() add:
install -Dm644 "$pkgname.desktop" "$pkgdir/usr/share/applications/$pkgname.desktop"
install -Dm644 "$pkgname.png" "$pkgdir/usr/share/pixmaps/$pkgname.png"

Try it out ;)
