the symbolic link for the executable you made doesn't work, since it links to the pkgdir, which may not exist after building. should be ln -s /usr/share/seaview/seaview "$pkgdir"/usr/bin/seaview
Also suggest adding phyml as an optional dependency for maximum likelihood tree-building https://aur.archlinux.org/packages/phyml/
