how about create a symbolic link as /usr/bin/VESTA -> /opt/VESTA/VESTA ? the default VESTA script will cause some warning.

Running VESTA on i3 I got an error:

The program 'VESTA-gui' received an X Window System error. This probably reflects a bug in the program. The error was 'BadValue (integer parameter out of range for operation)'. (Details: serial 189 error_code 2 request_code 154 minor_code 24) (Note to programmers: normally, X errors are reported asynchronously; that is, you will receive the error a while after causing it. To debug your program, run it with the --sync command line option to change this behavior. You can then get a meaningful backtrace from your debugger if you break on the gdk_x_error() function.)

Any idea what could be thereason?

you need to use urls like this http://jp-minerals.org/vesta/archives/3.4.2/VESTA-i686.tar.bz2, because current urls are version-insafe

The launch script /usr/bin/VESTA does not work for loading files from the command line (and as a result, from a .desktop launcher) because it does not pass the filename to the executable (/opt/VESTA/VESTA). Adding "$*" to the bash script in /usr/bin fixes this issue.
