The package already disables Workflowy's own desktop integration functionality by setting the DESKTOPINTEGRATION environment variable to 0, so I guess you're seeing appimagelauncher's prompt. A quick skim through that indicates that this can be disabled with setting APPIMAGELAUNCHER_DISABLE:

The appimagelauncher package didn't build for me, so I couldn't confirm it works, but I pushed a change to set the APPIMAGELAUNCHER_DISABLE variable anyway in the same way DESKTOPINTEGRATION=0 is set. Please try rebuilding the package from the updated PKGBUILD. Hope it works for you :)

How do I stop WorkFlowy from asking me to integrate it with the system in KDE? I would still like to have appimagelauncher installed for AppImages that I download myself, but it doesn't make sense for the AUR because the image is already integrated with my system and in my launcher.

I added workflowy into the archlinuxcn repo , and lilac (the build bot for archlinuxcn) will build it from github directly, maybe you can let lilac to be the co-maintainer so that lilac can update package on AUR too?
