Please do not merge with hmmer3-2. It is not the archway to have two distinct versions of the package together. This also applies when new versions lack useful features that previous versions support.

I have a package which merges this with v2 and does all the build checking over at https://aur.archlinux.org/packages/hmmer3-2/ .

Binaries probably need to be distinguished between hmmer2 and hmmer3. Interpro-scan uses both at the time of this writing.

makepkg fails, because the sources are not accessible at selected location anymore The URL should be changed to this one: source=("http://eddylab.org/software/hmmer3/$pkgver/hmmer-$pkgver.tar.gz") It comes from http://hmmer.org/download.html which looks like a current site of the project.

created a hmmer2 package and updated this to 3.0
