OK I finally get it and have this working. Sounds like for now on i3 and sway the password-store needs to be forced for the forseeable future, and changing the Exec in /usr/share/applications/Mailspring.desktop in the [Desktop Entry] section (not the NewMessage) section) to "mailspring --password-store="gnome-libsecret" %U" does work.

Mailspring 1.13 now runs on Electron 22, completing a migration process we started in 1.12.0!
If you are upgrading from an old version of Mailspring, download and run 1.12.0 first before installing this version. We've moved from keytar to Electron's safeStorage API for securely storing your email passwords, and version 1.12.0 will perform a migration ensuring your passwords are transitioned.

Recent upgrade and my accounts don't work, when I try to re-authorize I get "Password could not be stored securely" message. Seems to be an electron issue being faced by multiple packages and builds in different ecosystems at the moment.
Console says:
Error: Could not call remote method 'encryptString'. Check that the method signature is correct. Underlying error: Error: Error while decrypting the ciphertext provided to safeStorage.decryptString. Encryption is not available.Underlying stack: Error: Error while decrypting the ciphertext provided to safeStorage.decryptString. Encryption is not available.
