Upstream seems to be on electron 4, not sure why this requires electron 2

The submodule issue should be resolved in 1.5.24 - blame upstream. I'll update the package this Saturday, or Sunday at the latest.

The package script installs usr/share/applications/etcher-electron.desktop. This sounds like an issue on your end. Check if the built package tarball contains usr/share/applications/etcher-electron.desktop.
